Well your first major problem is having a wet, moldy carpet in your basement. First thing I would do is rip that shit out of there and throw it away. I'm no carpet expert, but if it gets wet and moldy, I think it's done for.

To kill the mold you're going to want to get a hand pump water sprayer. The spray bottles with the trigger (like what window cleaner comes in) will work, but it will take forever. Go to Home Depot or something and get one of the 5 gallon ones that has the big pump handle on the top and a separate spray wand.

You're going to want to spray down everything in your basement with a diluted solution of bleach and water and let it air dry. The floor, ceiling, walls, spray everything including your floor joists and other exposed wood. It's not going to any damage to the house itself. If you use your basement for storage, I recommend removing everything you can before spraying.

Before bringing everything back down, go through it all and throw out anything that's moldy (including the box it was stored in) and replace with heavy duty, plastic locking boxes. This will help keep things dry next time you forget your cellar floods and will help protect the stuff inside.

There is also mold resistant paint that is intended to be painted on bare lumber in basements.
