To kill the mold you're going to want to get a hand pump water sprayer. The spray bottles with the trigger (like what window cleaner comes in) will work, but it will take forever. Go to Home Depot or something and get one of the 5 gallon ones that has the big pump handle on the top and a separate spray wand.
You're going to want to spray down everything in your basement with a diluted solution of bleach and water and let it air dry. The floor, ceiling, walls, spray everything including your floor joists and other exposed wood. It's not going to any damage to the house itself. If you use your basement for storage, I recommend removing everything you can before spraying.
Before bringing everything back down, go through it all and throw out anything that's moldy (including the box it was stored in) and replace with heavy duty, plastic locking boxes. This will help keep things dry next time you forget your cellar floods and will help protect the stuff inside.
There is also mold resistant paint that is intended to be painted on bare lumber in basements.

I ended up ripping up the entire carpet and drying the entire area. I bleached the drop cloth to remove any mold. It looks much better now. Luckily I didn't have anything on the floor like boxes that would pick up the water. I keep the area completely clean. Otherwise I would have had a bigger mess. Thanks for all your suggestions though, they helped me a great deal!
