I'm old school, started watching anime in the 70's - so most of my preferences are OLLLLLD.

That said, my favorites:

Macross: Do You Remember Love (unavailable on licensed DVD in the states)
Space Adventure Cobra
Lupin III:Cagliostro's Castle
Cowboy Bebop: Knocking on Heaven's Door
Mobile Suit Gundam I-III
Mobile Suit Zeta Gundam A New Translation I-III (not yet available on licensed DVD)

Non Anime that is great:
Transformers The Movie (the 1986 animated, not the 2007 live-action, though it's OK)
Fantastic Planet
Gandahar (aka Light Years)
"Seems? Nay madam, I know not seems."
